I just started getting this noise. I've trouble-shot the Flying cow and it's fine with other sources. So, I'm narrowing it down to the Kona or FCP.
Specs of the current project are: DVCProHD 720p/60 timeline. 48KHz, 16bit depth audio. What do you mean by "reference set to"? I'm feeding a BB generator into the Kona ref in.

Just tried the Free Run option, no dice. I think I have it narrowed down to the FCP as if I use the Audio tool window and lower the master output, the noise lowers, but does not go away. It's not on my tracks as they are clean. I'm going to try trashing preferences next.

I've done that too. I spoke with Aja and think it might be the card. They are sending me another Kona card to test at No charge. Now, that's customer service!!! I am so glad I bought the more expensive Kona instead of one of the other companies. They have excellent customer service.

If the noise lowers when you attenuate the faders then it certainly is not a reference issue. Reference clashes will cause crackles at a constant level regardless of the fader positions.
