I have been try to capture a 55 min tape as one video clip in FCP, but when i go to look for it in the capture scracth folder, like 5 files appears in it. I was told that those were reference files. I believe is a setting on the FCP itself, but i dont know how to change it or what to look for.

Is there the -av extension after them? If so, then that means that your drive is formatted as FAT32, which has a 4GB file size limit. What you need to do is format the drive as MacOS Extended...that format has no limit.

THis will mean that you need to recapture.
