What codec would you recommend to exchange between Final Cut and Avid that supports alpha transparency? Would Apple Animation codec be okay? Or maybe an targa sequence?

Quicktime Animation Codec is safest - though will be a larger file.
Alternatively, you can download the Avid DNxHD codec (note: this is for HD only), which now supports Alphas is a fantastic codec and will massively reduce the filesize.

Though, to be absolutely safe, go with the Animation.
