In Media100sw, When I position video in motion path it does not show the same position when rendered so I'm gusestimating using trial and error to position the video. When I export to AE the video timing is off so that's just as frustrating. Has anyone else encountered this. Why does this happen?

The motion path editor in Media 100 is a little anemic - if you're going to AE anyway, why not animate the motion paths there?
Otherwise, Boris RED of FX will work worlds better than the motion path editor.
I wouldn' try to animate anything in Motion path editor, I'd only use it for a Quick Scale and postion, and even that is terribly kludgy...

I agree, but I just wanted to position the video under some animation. What really disappoints is that the clips have incorrect start points in AE after exporting from SW.

Maybe BorisFX will get really smart and bundle Red with SW and HD at a price lower than FC Studio for the SW version.
Did you get the inconsistent clip start times in AE?
