Rendering R3D files to Prores Proxies using Media Encoder?

I need some help!
I need to render proxies from 5K Epic files. I made a watch folder with all presets for Prores Proxy HD. When I copied the R3D files to the watch folder, only the first of the spanned media got converted properly. Files were for example A001R001xxxxxx.001.R3D ... 002.R3D....003.R3D etc.
Usually the 002 and following media were improperly rendered.
When I dropped the same files directly into Media Encoder, they were properly rendered (except 2) but appeared as single files instead of spanned media; 001,002,003 should all come together is a single Quicktime instead of three, it was one long take.
What am I doing wrong? Is Media Encoder the right tool to do this?
I am working on a MacPro 32GB but no Red card installed. I need to give the Quicktimes to outside editor, my Premiere can handle R3D files OK.
Last question; where do I access the R3D settings (if at all possible in Premiere?)

It only exports the clip as a whole. I have no idea why you would want to split it and I've never ever heard that someone would do that nor done it myself. To access R3D settings right click the clip in the project panel and choose source settings.
