I'm working on a Stereo project using FCP7, Cineform and Kona 3's. I've tired this in many bays, but it seems the longer the film plays the further out of sync it goes with the audio. If I stop and start it goes back into sync. Any ideas?

Have you mixed down the audio? if you are using audio from different sources and there are gaps in your time line - the audio jumps ahead to render but then ignores that there were gaps -filling them in with audio that may or may not be appropriate.
An audio Mixdown will help solve the issue.

Hi George. I have not experienced the same sync drift as you, although I have heard that mentioned on other forums.
On my first attempt with Cineform, it would transcode my stereo pair out of sync, with ~20 black frames before the footage, only in one eye. The time code was off between the pair, as well. No one I know has had the same problem as me, but it definitely suggests to me that there may be some sync issues with Cineform.
I believe they've made some changes to the codec and transcoding software this year, since GoPro took it over, so it's possible that an upgrade might fix both problems.

I've encountered the same problem. That is why halfway through a project I decided to switch to Dashwood 3D plugins. It gave me a sense of stability since, I am working on a very crucial project at that time.
My version of Cineform Neo 3D is now on Legacy and have no plans on upgrading it. I'm learning Avid Media Symphony 6 simply for the main purpose that it has a built in stereoscopic workflow and I don't have to rely on plugins. A long journey of learning ahead - I am looking forward to it though. :-)
