Scan, then Upload still duplicating assets

I'm probably not doing this exactly right. All I want to do is upload everything into FCSvr without duplicated files and assets every time there's an instance of shared media. Here's my file structure:
"FCP Projects" contain all my .fcp files, of course. "Final Cut Media" is set as FCP's scratch disk. "Support Files" contains individual project folders that I'll upload as bundled assets and associate with their respective productions.
Now, I've set up "Capture Scratch" as a device in FCSvr called "Media Scan". It scanned in all the media in over the weekend without any problems. I do this because simply uploading the .fcp files creates duplicate assets and files for shared media. Someone suggested that I scan my media in FCSvr first, and THEN upload the .fcp files to combat this. But scanning the media keeps the assests linked to the files on "Capture Scratch", and then uploading the .fcp files creates all new assets.
The whole purpose is to simply upload projects that have a LOT of shared media, without FCSvr duplicating the media every time it sees an instance of it used in each project. Do I need to move my project folders (such as "KNX067 EBE2009") or even the "Capture Scratch" folder to a watcher device, so it will scan and upload automatically? Or is FCSvr just not ready yet to handle shared media between projects? This has been a labor of almost a year so far and I'm beginning to doubt FCSvr can really be of any use to us.

I forgot to mention that in addition to uploading the projects to FVSvr, we need them to also be backed up on a Drobo. Should I just copy the Capture Scratch folder over to the Drobo at the end of each day, and then set up a device to scan that folder? That's really the only thing I can think of. Hmm....
