iTunes update causes FC Server problem

We've been tearing our hair out over a weird FC Server problem for over a week now. Toady we solved it and I thought I'd pass it on.
When checking out Final Cut bundles we were getting the wrong path to media and the error message: "One or more of the updates requested by Final Cut Server could not be applied. (One or more replacement file(s) had unexpected track settings.)" I was only able to find one single reference to this error on Google and no joy at the end of that post.
We figured out that the problem started to occur between September 23 and October 2. Looking back over the updates we discovered 6 small updates on September 25, two of which were iTunes.
The long and short of it was that iTunes was updated by then not opened (to finish the install). Because of this something was verklept with the FC Server. Once iTunes was opened and the install finished, there was no more problems with unlinked assets.
I've heard other folks report weird problems after updating iTunes and I now suspect that they didn't actually open the app to finish the install (not everyone has a pair of ear buds installed in their heads at all times!). What I'd like to know is what is iTunes install doing that could mess up Final Cut Server so drastically (and why is it on a server anyway?)
