There are several ways I can think of that you could do this.
1. Use secondary color corrector plug in - choose blue sky color, then increase the saturation slider.
2. Duplicate the track. on the top track, apply chromakey to the clip and make the blue sky transparent. On the lower track, apply the HSL plug in and increase the saturation.
3. If your camera was on a tripod, you could take a frame into Photoshop and make a mask of the sky. Duplicate the track and mask the upper and increase saturation on the upper with HSL.
