I really need more about your workflow. What FCP sequence codec are you working with?
Although you can't improve on the quality of a heavily compressed mp2 you might consider encoding to 8 bit 4:2:2 Uncompressed.

The FCP Sequence Codec is Blackmagic PAL DV. We have to use the same for compatibility with other ingest material.
Currently, if we transcode the .MP2 files on Episode Encoder Pro in DV PAL 25 compression format and then import in FCP, we are getting jitter in the video using Blackmagic PAL DV sequence.
But its fine if we use FCP sequence as uncompressed 8 Bit 4:2:2 but we can not use this in the sequence as all other ingest is using Blackmagic PAL DV compression.

Assuming the MP2 plays back fine in whatever system natively captured it, you may be getting jitter because either you are not setting the field dominance in the PAL DV file and/or the MP2 file is of a different field dominance. If it is a different field dominance you can have Episode reverse the fields.
