This is pretty simple, actually:
Shoot the computer on a locked-down shot.
Mask out the screen.
Use Corner Pin to place the new video in the hole, which you place UNDER the computer shot.
Duplicate the computer layer, and make it the uppermost layer.
Invert the mask so you see the screen only.
Use one of the AE blend modes combined with changes in opacity to make the display look more realistic.
If you want to move the camera or have things like hands appear between the screen & camera, the shot gets much, MUCH more complicated.
