FLV Encoding Problems!

I've been trying to encode H.264 and raw Final Cut files into FLV's and my Adobe Flash CS3 FLV encoder has been encoding unreadable FLV's. I was able to get VLC to read the files but they appeared stretched and distorted and strangely colored. I've tried all of the various encoder setting and also final cut output setting, however no luck. I've never had this issue with encoding FLV's and have found nothing online about the problem. Please Help!!
