Seeking compression program for creating best quality flash encodings?

Integrated Hardware/Software upgrade. New primary streaming format.
Typical source/workflow: long form SD video, medium to poor quality, recorded to DVCAM; lightly cut on either Avid or FCP; special effects minimized for streaming delivery.
Typical output: Flash video 640 x 480 or smaller streaming at not more then 1 Mb/S. Based on previous work with Real, QT, etc/SD video 1 Mb/S presumed well above leveling of bandwidth/quality curve--until testing shows otherwise.
Software to run on Windows or MacOS (not necessarily both).
Academic environment.
Splitting each encode across multi CPUs/CPU cores better then software running multi encodings simultaneously. (i.e. 1 job at a time each turned around as quickly as feasible.)

For PC I'd be looking to evaluate Rhozet Carbon Coder, for Mac it would be Telestream's Episode
For high volume work add Carbon Server or Episode Engine.
Both solutions are capable of splitting work across multiple servers AND cores.
Both are capable of high quality output, however Episode has the edge when it comes to preprocessing features like advanced deinterlacing options.
