MPEG2 Rendering issue with Black bars

Let me start off with what I am doing in AE.
I'm creating a menu in the comp at 720 x 540 and stretching it to 720 x480 right before I render, to compensate for the square and non-square pixel aspect ratio. Once I render the MPEG2 out it will have black bars on each side of the image with about 3-4 pixels on each side. Now when I render out a jpg sequence or a quicktime movie they will not have these black bars on either side. Is this a problem with the encoder? Is there a solution to this? I'm working in After Effects 7 standard.

It certainly sounds like it to me. AE isn't the world's hottest mpeg2 encoder.
If I were tackling the project, I'd render using Quicktime's Animation codec at best quality, then I'd use some other application to make the mpeg2.
What happens if you use my preferred workflow with either the jpeg sequence or QT's you've already rendered? Do you still get the black bars?
