You'd have to tell us what codec you're trying to use.

This is my standard sigfile so do not take it personally: "For crying out loud, read the freakin' manual."

You'd also have to tell us the type of footage you're shooting. Using improper footage is a growing problem. Read on...

Dave's Stock Answer #1:

If the footage you imported into AE is any kind of the following -- Native HDV, MPEG1, MPEG2, mp4, m2t, H.261 or H.264 -- you need to convert it to a different codec.

These kinds of footage use temporal, or interframe compression. They have keyframes at regular intervals, containing complete frame information. However, the frames in between do NOT have complete information. Interframe codecs toss out duplicated information.

In order to maintain peak rendering efficiency, AE needs complete information for each and every frame. But because these kinds of footage contain only partial information, AE freaks out, resulting in a wide variety of problems.

I'm using the h.264 codec. The raw footage is m2t but i deinterlaced it rendered as avi using the lagarith lossless codec. Then did a 3:2 pulldown in AE. Cropped to 1280x720(original size was 1440x1080)in the render settings, rendered again with lagarith. So there are none of those formats in the comp. I just updated my Quicktime 7.4 to 7.5 but that didn't help.
