PSD Styles preventing composition even after death.

I had created an intricate composition of a city w/ layers, many of whom had PSD layer styles on them. However, I had gone back to Photoshop and (the only way I know how to do this) put a new layer on the bottom of the one whose effects I wanted to take away, and combined the two.
Now when I had gone back to the AE file, the styles were still there (now making as far as I am able to tell, the images darker, since they already have this initial effect in place as their color because they were combined)
BUT... even after I deleted those, the main composition was still suffering from the buildings not blocking one another as they should in the 3d file. While (even when the styles were on as far as I can tell) the layers to make up a single house, worked great together, and a single house can be fully rotated and such without the problem of blocking. It's only when I have the city full of the precomps that this problem occurs. Please help as soon as possible. There is a deadline I must meet today evening, so any help will be greatly appreciated.

It MIGHT be possible for you to import the PSD file again as a comp, duplicate the comp in which you're currently working, then use the Replace Footage command (option-drag Mac) to put the new psd layers into the duplicated comp.
