How can I achieve an underwater effect similar to the header of www.deepblue.com?

Check out AE's Caustics and Wave World effects, in conjunction with Trapcode Shine, a third-party plugin.

Tutorials 31 and 32 at http://www.videocopilot.net show you how to create the water surface and reflections effects, and there's a tutorial on simulating volumetric lights without third party plugins here http://maltaannon.com/articles/after-effects/volumetric-lights/

once you have the surface (fractal noise can do something similar)
"cc light rays" do what the name suggests (and it's fast)

For simple volumetric lighting I often use CC Radial Fast Blur because it's blazingly fast and usually gives decent results, especially if you apply an additional blur after the radial fast blur.

Start with Trapcode Shine and go from there.

Color Grading presets for After Effects, Premiere, etc., plus free presets and more.
