Syntheyes, AE and Greenscreen Problem

Hi,
I'm working on a fairly complex AE project and I'm using or attempting to use Syntheyes to track (3D)a scene shot against greenscreen. I used chromakey blue tracking marks on the green so that I could key them out.
Syntheyes seems to be having problems with the greenscreen setup. Does anyone have any syntheyes/greenscreen experience? If so, I'd like to get more specific about the problems I'm having.

Are you manually setting track point or automatically? If you're trying to do it automatically then Syntheyes is tracking points on your actor as well as the marks on the greenscreen. This will screw up the track.
The actor must be masked out either before bringing the shot in, or within Syntheyes.
You didn't really give any details as to what's going wrong, so this was just a guess.

Hi Joey,
Thank for responding. I've tried tracking both automatically and manually. When tracking automatically, I've used the greenscreen mode, which allows you to use a key from the greenscreen to mask out foreground such as actors. I've also tried preprocessing the footage both in Syntheyes and separately in AE to make the footage hi contrast, black and white, turn the tracking marks red and various combinations of those things to get a better track. But, Syntheyes seems to have trouble with greenscreen regardless.
