In the render queue check the render settings for solo switches, proxies, effects and guide layers. You can choose on, off or current settings. Make sure they are all set how you want them, normally "current settings".

duffbeer is right.
For example: in the render queue, AE defaults to rendering ALL effects in a comp... even those effects you have turned off in the comp. The solution: create render steeings and output modules that do what you want them to do. Or mess with the switches each time you render.
And even though you might think it's a hassle, it's well worth the effort. Almost every AE practitioner I know follows a simple rule of thumb: unless you have no other choice, it is almost always better to render than to export.
The reason: when you render, you have far more flexibility in the use of codecs, interlaced-noninterlaced, screen sizes, rendering only a certain portion of a comp, etc. than when you export. Think of exporting as being like "rendering lite": you don't get the advanced features.
The exception: there are certain things that you can ONLY export. Audio, for example.
