Is there any way to re-orient the layer axis? What I mean is, I want Z to be pointing up to the view and the layer remain in the same position.

Maybe if you explain why you need that, we could provide a solution, but as far as I know you can not do that in AE.

The problem is that I'm trying to bounce particles in a logo and I need it's Z axis to be pointing up or else they will not bounce. Another thing that is killing me is that the particular effects work in Z. To acomplish what I need all the particles should work in the same plane, like a 2D space.

There's no direct way that I know of to do that but you could create a 3D null and orient it how you want and parent the layer to that and just use the null to control the layer. OR you could set the X orientation of the layer to 90 degrees, pre-comp choosing "move all attributes" and then turn on the collapse transformations and 3D layer switches for the pre-comp and change it's X orientation to -90 degrees.
