Interlacing Problem.. Please Help

So, I'm having a problem that I don't see till I have burned to a DVD.. I'm getting some random interlacing problems.
First this project was filmed and edited by someone else but I have fixed every problem I can find.. But I must be missing something..
I have all my time lines in FCP as HDV 1440x1080i60 some of the problem I'm having is some of the filmed clips where done in SD 720x480 DV/DVCPRO - NTSC. (two different cameras) on these clips I'm using the "Shift Fields" filter and it works on some of the clips but not all of them.. I did find that a few of the clips that are still having interlacing problems have a "Time Shift" of 200 (twice the speed) but I can't understand why these clips would have the interlacing problem..
Is there maybe a filter I'm not using that I should be?
The DVD from this project is a SD but we want to keep the HDV originals so I'm exporting from FCP in HDV 1440X1080i60 I'm then encoding to SD and compressing in Compressor Program...
I'm on a Powerbook G4 1.67Ghz 2GB DDR.. OSX 10.5.2 - FCP 6.0.3 -DVDSP 4.2.1 - Compressor 3.0.3
I'm sure there is some more information I could give but I can't think about it as I'm at my wits end with this project...

I don't use HDV but when I make SD DVD of my DVCProHD timelines this is the process I do.
1) I never use shift fields.
2) Export directly from FCP timeline to Compressor
3) Make a m2v preset and set the field order to upper to match the Upper on HD footage. I prefer CBR encoding if I can use close to or above 6 Mbps bitrates.
4) Encode, author and proof on a CRT TV, everything turns out fine.

Thank you but it doesn't quite help me in this situation..
I did figure out that the problem lies in between my motion filter and the shift fields gets created during the encoding process this is what is causing the problem.. I found a way around it all and I got it to work but there has to be a way to set the preferences to say which filter gets processed first...
Maybe it lies in a setting in FCP that I can't find..
