Stutter introduced in Transcoding with Encore CS4

I've been pulling my hair out over this one. I've created a mov file using Premier CS4. The mov is uncompressed. I then take it into Encore. Previewing the DVD prior to transcoding, everything is fine. But as soon as the mov gets transcoded, there is a 2 frame stutter every 1 second. It is like clockwork. For instance, if the first stutter is on 2:15 then the next stutter will occur at 3:17, then 4:19 etc.

I have tried many different source file formats like uncompressed AVI and H.264.

Can anyone suggest a possible cause and solution? I have done lots of googling and have come up with nothing.

What's the frame size and rate of the original file?
