J-H3 playback issues

I have a J-H3 and am trying to understand if my playback issues are a deck limitation of settings issue.
Right now on my J-H3, I get stutters with a set of 29.97 & 30 (both PsF shot from an f900) as well as a 59.94i conversion of those same tapes to new stock. On panning shots you can see frames skipped, so editing wise I can rough cut with timecode, but can't capture for online.
I have seen the same tapes play properly on the F500 deck, but I am curious if there are any secret sauce settings to get the above formats to play. Technically the J-H3 claims to play all these formats, but so far no luck.

Jacob,
This may be obvious and you may have checked this, but is the system setting on the deck set properly? When you play the tape back, is the frame rate indicator on the display solid or does it flash. If it is flashing, then it is probably not set correctly. You can set it by going to 013 in the menus and make sure that the sytem frame rate is set accordingly. Hope this helps.
