Final Cut Pro 6.0.2 to AE CS3 woes

Ive been having issues trying to get Final Cut Pro to export Auto Duck files to After Effects CS3. I am using exporter version 1.11 and import version 4.02. Basically it doesn't take in any of the media.
The media I am using is in ProRes 422 (HQ), it was originally Redcode until I brought it down to ProRes.
When I use the Redcode within Auto Duck, it works, with some files missing here and there, but nothing to serious.
Does anyone know why ProRes would be having trouble with Auto Duck?
