I am considering purchasing Duck for Avid to AE compatibility. My question is, can you build a sequence in Avid (Media Composer Adrenaline), export via Automatic duck, open the project in After Effects (residing on the same system), perform a Collect Files in After Effects and then move that folder with Comp and Media to any After Effects workstation with Avid Codecs installed?

Only if you import with the Flatten Avid media option enabled. If this is not enabled QuickTime reference movies will be made pointing to the Avid media files, and you won't be able to use Collect Files with reference movies.

When you use the Flatten Avid Media option, what format does it turn you files into and what codec?

Whatever codec the files were in your Avid. The movies are the same as if you'd exported a "Same as source" QuickTime movie from the Avid.
