The Canon DSLR do indeed output 1080i but with menu overlay only. You cannot switch this off. So the HDMI output of the Canon DSLRs are not usable for any recording or live purposes. Only the Nikon D800 offers a clean 1080i output.

This means that the frame rate of the clips coming from the Nikon are not at the same rate as the project/timeline. What format/frame rate did you shoot? Make sure you're not in a 24.000 project, versus 23.976.

Both cameras will have a capture of around 2mp density in h.264 plus or minus, but not enough to consider one over the other (IMO).
What will matter is the exposure, noise and f/stop on the glass.

I suspect the frame rate was really 23.976, so create a 1080p/23.976 project type. You can AMA to the sources and choose to edit that way or transcode to a native DNxHD format.

ProRes is the way to go - you can probably use ProRes LT for the Nikon footage or maybe use 422 you dont really need HQ and 4444 is certainly overkill.

Even 8-bit RGB is *NOT ENOUGH* for wide gamut feature film work. 8 bit gives you only a tiny latitude that you have to fit the image into.
