FCP, like many edit systems has two ways to adjust level. Firstly by setting clip gain and secondly by dynamic channel levels which is done with keyframe automation. OMF can't export the channel gain automation but can export specific clip gain info.

You shouldn't convert to mpeg 2 and then convert to an FCP edit codec. Do it in one step in MPEG Streamclip. Open the VOB and export ProRes, DV, DVCPro50, whatever. How is your external drive formatted? If it's FAT32 you have a 4GB file size limit. I

I'm not sure what you want to do, but if it's to use the transferred QTs from one computer on another computer, copy the qts to the other computer, then simply Import them to FCP. If you want to use the MXFs directly and avoid L&T check out Raylight
