I am writing a year later to tell you that I fixed the problem.
(I do a yearly video where this comes into play and this year I started having the problem again, but I figured it out, so I thought I'd post here in case anybody read it later and needed a fix)
So, let's say I am bringing in 10 sequences in a final sequence. If I put 3 of them on Video track 1 and the remaining 7 on video track 2-5, I was getting out of sync issues with the videos on TRACK 1 only. If I fixed the first one, then the 2nd and 3rd would become out of sync.
So, I moved the sequences up off of TRACK 1 and then PRESTO, no more nesting problems! WHy? I'm not sure. But, it is a fix. By moving those sequences off of Video Track 1, it was all fixed and I have no more problems. :)
