I'm not claiming to know everything, but I'd check two things:
1) Doublecheck that your hard drive is not highly fragmented and/or very full. It's best to edit with at least a 7200 RPM drive that's no more than 70% full especially if you're dealing with HD
2) try an .aiff file for your audio. Macs seem to like .aiff for some reason. Also, what sample rate are you setting your audio? You really don't need more than 48k 256.
