compressor audio 48/16 conversions are bizarro

Anyone having issues taking someone's vo, converting it to aiff 48/16 in compressor, and AFTER editing it into FCP timeline and doing a render...you go back and the audio is either missing, 5 seconds off, or just generally f'd up?
I HAVE. What's the problem? Is it my audio filters? I use limit/compressor usually...Everything is strangely fixed if I replace the vo with the same exact vo...this makes no sense to me.
The vo is from a windows machine...so there may be a cause, but I assumed compressor would fix any diffs...
OH YEAH...Another issue w/compressor. Anyone having problems with files being cut off at the end? Like the last 5 seconds of the clip are just not there?
