FCP and Multitrack Location Sound Workflow

Current project involves synching up video with audio that was recorded separately on a PD-6 multitrack recorder. Have the files in FCP and thought it should be a piece of cake to sync up the audio and video using the merge function and setting in points on the clapboard. Well, turns out that when I do that the merged clips play the audio way out of sync. I think it has something to do with having more audio available then video, but I thought it didn't matter. I thought it was supposed to sync them into one clip and if there was more audio at the head you would just see blank video. If I am doing something wrong here, please let me know.

I'm using FCP 4.5. The video was shot 24PA with a DVX100 and we are editing in a 24P timeline. Audio was recorded 24 Bit 48K.
