I would recommend you to limit the data rate, as you've don, but leave the Key-frames AUTO.
The point of a multi-pass compression is to set the amount of key-frames needed up to the nature of the picture. If you limit the key-frames and the data rate, the multi-pass makes no much sense.
Key frames every 60 frames means 60 frames GOPs which are too long to ensure good quality compression (DVDs MPEG-2 are 15 frames GOP for NTSC and 12 frames GOP for PAL), although I'm not sure this should be a factor on your stuttering issue.
try setting AUTO, that won't increase the data rate.
5000Kbps is a data rate that shouldn't cause this issue even on a low performing computer.
