You can have MM affect the actual clips and the actual project, but it's highly unrecommended. Not copying the clips and creating a new project pretty much gives you zero margin for error.

What you might want to do is to run the normal media manager process, then open the resulting project. Copy the resulting sequence and bin into the normal project with all the bins and organization, then ditch the project file created by the media manager. That's what I do when I rarely (once every few years maybe) even use the media manager. For the same reason, I have no use for the resulting project. It has no bins or organization.
