Handbrake is totally the wrong tool to be using.
Mpeg Streamclip is very stable - its just an interface for Apple's QuickTime software. That means it doesn't defeat encryption if the DVDs are copy protected.

Handbrake may be overcoming the encryption, but it transcodes into a file format for iPods or Apple TVs, so if you use it as part of the process to get FCP-editable files you are double-whammy degrading your movies.
There are other rippers that keep the DVD files as Mpeg-2 files that Streamclip handles very well.

Did you transfer the VOBs onto your harddrive before using Streamclip?
