Hi Brett,
I don't work with MT2 files, but I think the "ClipWrap" pointed by Jeremy may be the best solution.
Here there is only re-wrapping, so no quality loose. I guess the process is fast. Rewraping the EX-1 .mp4 files to .mov it takes like RT/8.
