Not sure which lower third template you are using, but in the past I have used Business Ovals & Eccentric from the LiveType Objects tab. They have always worked great. One of the things I can think of is to check your Project Properties under the Edit menu in LiveType. Make sure your Background Opacity is at 0% and the Render Background box is checked OFF. Remember that your Lower Third Banner is not a Background if it is above the Background Bar. When an Object is selected it is usually placed above the Background Bar, Textures are usually placed below the Background Bar.
Thats how my system works.
