I don't know how Gondry did it, but I think how I would try to do it would involve a lot of storyboarding first, then I would use a monitor and laptop on the set to line up the next shot based on the previous shot, and use zoom effects in the edit to link/transition between the frames. If you overshoot a little bit, you give some room during the zoom/morph to re-align the shots. In a way, it is like the HP printer fpot with the recursive frames in that you sort of shoot it going forward, but post it in reverse. Maybe Gondry shot the music video in reverse scene order as this would seem to help a lot in creating the setups. See his Ciba Matto video for the song "Sugar Water".
