Delete Assoc. Media Files Not Removing All Media

Hello all.
I have had issues with consolidating sequences with 32bit QT movies brought in as Matte Keys. I know that there are problems with this and I have been able to work around it by Rendering the Matte Keys, selecting the Master Clip and hitting Delete. I leave the Master Clip in the bin and delete only the Associated Media Files.
Now, I have a sequence in need of consolidation. It has several Matte Keys in it. I followed my procedure above but I still get an error saying the file might be corrupt...this is normal until I delete the media. Well, I have deleted the media, or so I thought. When I load the Master Clip, parts of it are offline but other parts are not. If I select the Master Clip again and hit delete, it shows no media files associated with it.
I can't figure out how to get rid of the remaining media. I have tried the Media Tool, all it shows me are the pre-computes from rendering the sequence...if I delete those, my sequence will consolifate without them...not good. And Sources that I can't load to verify what they are. I admit, I have never had to hunt and peck in the Media Tool for files, so maybe I am not displaying the proper files.
Any help appreciated.
