Drop frame vs non drop would not create a full second difference in the space of a minute. For future reference, drop frame code drops the numbers at the start of each minute except for the even hours and the 10, 20, 30, 40 and 50 minute mark.
Are you sure your not rendering out at a slightly different frame rate? Or as Jon suggests, did you move the audio through the chain?
