Here's kind of a basic suggestion, excuse me if you find it too basic, but just trying to be helpful. Is monitoring enabled for the clips in question? It's the litlle square box just to the left of the V1 track button when you load a source clip. I've found that the clip monitor state is remembered so that it was off before it'll be off the next time the clip is loaded. If you subclip the dark clips you're essentially creating new clips with new monitor states set to ON by default, so that may explain why the subclips are visible when the originals are not.
