Hi Jason,
Aside from the usual "your mileage may vary" disclaimers, the set up you're using should be fine. When it came out, we made some changes to accommodate Time Machine by no longer saving media folders at the root of the drive. It's been out for a while now and thus far we haven't traced any problems back to it's use.
