Field Rendering

I'm having some trouble with my field rendering and importing the files back into Media 100 from AE 7.0. I was still using 640x480 in Media 100 since I'm still shooting on Betacam SP and didn't think 720 would be suitable for my footage until someone from Media 100 told me to switch it for better and sharper pictures. Anyway, I can't get my field order down right coming back in. 640 was UPPER, 720 is LOWER. I'm still having problems with movement looking jerky and not very good. What do I need to do to fix this problem? what about in AE, what should my settings be?
Also, when I went to 720, i'm now having jerky field order problems with my exported video to CLEANER 6.5. I'm needing some help, anybody think they can help me????
