What application?
With Final cut pro, you change the setting in Final Cut Pro, not on the deck. Also, you can change it after you've captured. You can go down the clips and turn on 'anamorphic' if a 16x9 clip has been accidentally captured as 4x3. It's the same as if you'd set it correctly before capturing.
If you're using a different application, perhaps that's the case with it, too.
The only time you'd need to change settings on the deck for that is if you're feeding an analog cable to a monitor. But over firewire it's really more up to the application to read it correctly than it's up to the deck to send it in any particular way.
