when you say that the two circled clips were originally below the primary, do you mean to say that those clips were in the area typically reserved for the green audio clips? If so, then why not just drag them below again to "keep things tidy" as you say?

To answer your question though: secondary storylines are more similar to the primary storyline than they are to a regular connected clip. That is to say, you can't stack multiple layers of clips in a secondary storyline. You can however select your secondary and your circled connected clips and create a compound clip if you'd like it all to be in one connected clip.
