Travis, h.264 is a great file type and is growing in popularity... also, the cross compatibility with iPad and html5 is great. However, some old browsers users have issues with h.264. I have used both before, basically serving up the flash if they cant support h.264 and serving up the h.264 if they can't view flash.
Either way works well.

As for the settings: the stock Squeeze mp4 480p setting works great for either 16x9 or 4x3. Make sure that the data rate is not too high during playback for your files and server configuration. The progressive Flash 8 presets work wonders for serving up clean and crisp flv's, however if you are doing standard streaming, you will need to test for your individual server config. It is best to get users in multiple countries to test, as latency issues can cause issues with your file configs.

With 70000 users, you may want to look into "professional" video hosting services, as they have servers in most continents and countries.
