Hi Eric...

If you look at the After Effects timeline...

There are clips,

they are positioned in time on the after effects timeline in the right places...

but the in's and out's of the sources are wrong...

not sure if it's consistent or random

Suppose I should do some window burn clips as a test...won't be back on an Axio until at least tomorrow...

This has happened to me on multiple machines....so I know it's not just a machine config issue...All of it has been under CS3 though.
