If you are export with Quicktime or H.264 your version of Quicktime might not be a good one. I suggest you restart PPro and use the Adobe Media Encoder and use either an MPEG2 or WMV.
You haven't mentioned what format or delivery you want to go to? DVD, web, DV, camera/deck HD, widescreen etc. Please provide more detail...
