You mentioned that some shots do not work, because the interaxial between the cameras is too large. One thing that (I have not tried but) might be useful is 3D scene reconstruction software. For example:

In theory, it should be able to take your too-wide shot, generate a depth map from it, and then allow you to pick a slightly closer IA, and output a photorealistic view, that works. I think the emotion3D software has a trial version and the other is open source, so something worth considering.
