Well, I guess part of the question is: does EVERYONE suffer from stereo fatigue? If it's a (near-)universal thing, then the 3D will seem to go away, part of the way through the movie, even if there's depth throughout. And then, the audience really will leave the theater, with the sense that there was no depth, because they had stopped seeing it, a third of the way in.

However, if switching between 2D and 3D actually does refresh the depth perception, then the audience will continue to experience depth (whenever it's on screen), right up to the ending, including, hopefully, the big concluding action sequences. In that case, then the audience will actually leave the theater with a greater appreciation of the depth, not because there was more on the screen, but because their eyes had not shut down to that depth.

So it's possible that in this case, less might be more.
