I guess Nuke wasn't meant to work with video files.. since was born in DD to be used as compositor for film working with log image sequences.
However you can setup your scrip to 30 FPS and at the end of your comp write a quicktime file at 29.97 fps. should work..
or export image sequence and use a different package to build a 29.97 file.
